What I sometimes do is fill the transparent area with a unique solid colour whilst I’m working. Then when I’m done use the wand to make that solid colour transparent again.
This works for moving and alignment, 90 degree rotations, flips etc.
You wouldn’t want to rotate arbitrary angles with the solid colour in place as it would merge with the edges of the image.
