I schedule my computer to shut down and restart every few days and if I happen to leave Acorn open on those days then shut down is interupted. I have “Ask to keep changes when closing documents” and “Close windows when quitting an app” un-checked in General System Preferences—does Acorn not abide by these settings?

Acorn has an option in its General preferences called “Enable autosave and versions”. You can enable this and it’ll work like the system settings.
